Asked another way, does the background source file have to be available on yEd startup on is it stored in the graphml file (not that you didn't understand the initial question)

The background image that you can set in the Preferences... dialog is used for all open diagrams, it's an application setting. It is not stored in the GraphML file of a diagram. If the source file of the image is not available on yEd startup, yEd will use a white background instead.
