I'm facing the same problem. How may I identify those nodes having an invisible edge?

Select a node and check yEd's neighborhood view. If the neighborhood view displays an edge which you cannot see in the main editor area, you found a node with a problematic edge.

I found one hidden edge, but obviously not all.
I solved the problem by deleting and recreating the pool.
