We get similar reports from time to time but haven't been able to reproduce this problem. Lots of our systems have a dual monitor configuration and work without problems.

IMHO, it's likely that this is caused by an incompatibility of Java and certain graphic drivers and not directly related to yEd.

I have the same problem.  I am running Windows 7 Enterprise SP1 (64).  Java is version 6 Update 31.  YEd is version 3.9.  Machine is a Dell Latitude with an i7.  I open a yEd file and First Steps under the help menu then swap screens and it hangs.
But other Java apps run just fine on the multiple monitors.  Is there no other solution for this?  Guess I can't complain with free software, but if I can't use it...
Which other Java apps would that be? Maybe we can do a comparison to identify the problem.
