How Could I fix this problem? How Could I give coordinates to my nodes?

Thank you very much.
Baisically, the original file is a png file that I convert to graphML.
How could I solve this problem?
If I used a svg to import into yEd maybe  would I have more success?

Honestly, I have no idea. Up to now, I did not even know that there are tools which are able to convert PNG images into GraphML documents. May I ask which tool exactly you are using for this conversion?

Regarding your second question, yEd cannot import diagrams from SVG.
