Can I set a default font for the application?

I would then rather set a specific font, instead of a generic "sans-serif".

Unfortunately, it is not possible to change the default font for labels in yEd.

The best you can do is to create a user-defined palette section and populate that section with templates in which you explicitly change the label font to the desired one.
