yEd Shape Nodes and Edges do not appear in yFiles AJAX applications

I am trying to use yEd to create a graphML for my yFiles AJAX application. However, only ImageNodes and the first Shape Node defined display in my application. All the rest of the Shape Nodes and Edges in the .graphML file are not displayed.

Is this a yFiles AJAX and yEd compatibility issue or is there a way to get around this? Please let me know and inform the yFiles AJAX team to respond if necessary.
