If you increase the line width of your edges, the arrow size is slightly increased as well. Aside from that yEd does not offer a way for increasing arrow sizes. If you need only a few big arrows and the last edge segment is either vertical or horizontal, you can try to fake large arrows using labels with arrow icons (see e.g. this example).
