How to create Bow-Tie structured graphs in yEd?

With a large amount of economic network data, the undelying structure seems to be liek a Bow-Tie structure. I want to use yEd to visualize this structure, but I have some problems to find a good starting point. As the amount of data is huge (>3,000 nodes, ~100,000 edges), there should be a way how the graph could be drawn in steps (?) Are there any ideas, hints, etc. how to proceed with such data? Any answers are highly appreciated. Currently I don't know how to start in a senseful way.
