Select a node that has a (drop) shadow and disable the corresponding property in the properties view in yEd's lower right corner. The required adjustments depend on the actual node style:

  • For styles from the "Shape Nodes" palette section, set properties "Horizontal Shadow Offset" and "Vertical Shadow Offset"  to "0".
  • For styles from the "Modern Nodes" palette section, uncheck property "Shadow".

How do I do this for all nodes at once?  I have an existing graph with 100,000+ nodes
If all your nodes use the same style, then you can select all nodes (e.g. using CTRL+A) and adjust the node properties for all of them at once.
If you are using several different node styles, open the "Current Elements" palette section, right-click a node style template in that section to open its context menu,  choose "Select Matching Elements", then adjust the node properties. Repeat for each node style template in "Current Elements".
