How do I get the complete manual as a pdf for printing?

Well, on Windows and Linux, yEd's integrated Help may be printed. Go to "Help" -> "Help", expand all items in the "Table of Contents" column, select all items in the "Table of Contents" column, and finally click "Print" in the help browser tool bar.

If you have a PDF printer installed, you may produce a PDF document this way.
